The personal Reputation System allows players to earn reputation with different factions or groups within Star Trek Online.
Its general setup is similar to the Fleet Advancement System - By completing projects requiring faction-specific marks and various other resources, the player can advance through five tiers per faction, unlocking a store, new craftable items and new abilities, all specific to that faction or group. Unlike the Fleet Advancement System, a player does not need to be part of a fleet and it is a completely individual track. The Reputation System was added with Season 7 and can be accessed from the Character Status window (default keybind U).
When a character has reached tier 5 of a faction, she/he can "sponsor" another character on the same account. Via these "Sponsorships" the amount of reputation XP gained by any project for that specific reputation faction is doubled.
During the Bonus Marks weekend event, content that provides Marks (Fleet or Reputation) rewards a 50% (1.5x) bonus above normal amounts.
Note that Jem'Hadar Vanguard characters already earn double reputation XP by default and thus do not require sponsorship for reps up to Gamma Task Force.

Dyson Joint Command is an coalition[sic] of forces from the Federation, the Klingon Empire and the Romulan Republic. Because the Romulans have an alliance with both the Federation and the Empire, their officers have been placed in charge of the command structure in the Solanae Dyson Sphere, although individual officers still report to their respective commanding officers.
Our purpose is to explore the sphere, to contain and control any dangerous technology there, and to neutralize the threat of Omega particles. To do this, we must stop the Voth.
Many missions in the sphere originally also rewarded a Dyson Joint Command Commendation, used on the large daily (20h) reputation project. With release of Season 9 on April 22, 2014 Commendation tokens were replaced by additional daily bonus Marks, with the large reputation project now requiring 30 Marks.
All space and ground equipment projects also require Voth Cybernetic Implants obtained by completing Storming the Spire elite and completing the Ground Battle Zone within the Dyson Sphere.
8472 Counter-Command is a cross-faction task force dedicated to stopping the Undine threat in normal space.
The Undine's new aggressive posture may be due to the opening of the gateways between the Solanae and Jenolan Dyson Spheres, which give the Undine access to some of the most protected planets in the Alpha and Beta Quadrants. However, some of our experts theorize that their leader, a former infiltrator, may be the reason the attacks have increased.
Whatever the reason, our job is to protect our homes and push the Undine back to Fluidic space.

After U.S.S. Voyager returned home from the Delta Quadrant in 2378, Starfleet launched Project Voyager, a program to analyze the technology and data the ship collected during its seven-year journey and adapt it for use on all Starfleet vessels. Now that the gateway to the Delta Quadrant has been opened and a joint alliance will be operating in the region, the SCE is sharing its research with counterparts from the Klingon Defense Force and the Romulan Republic Militia to help equip all ships taking part in Operation Delta Rising for the challenges they will face in the Delta Quadrant.
Headquartered at Delta Quadrant Command in the Jenolan Dyson Sphere, the Delta Alliance was formed by Federation, Klingon, and Romulan Republic forces to jointly secure and explore the surroundings of the sphere in the Delta Quadrant. In order to jointly face the Vaadwaur threat, numerous Delta Quadrant species soon joined the Alliance: The Benthans, Borg Cooperative, Hazari, Hierarchy, Kobali, Talaxians, and Turei. The Octanti are also sympathetic to the Alliance's cause, but have been reluctant to fully support it yet due to the presence of the Cooperative and other Liberated Borg within their ranks. Although many Kazon clans, including the Relora, have sided with the Vaadwaur-aligned Nistrim, the Kazon-Ogla have shown support for the Alliance.

The Iconian Resistance is an alliance comprised of the forces of the Alpha, Beta, and Delta Quadrants. We have banded together to create a unified front against the Iconians and their servitor races. The Iconians will never again subjugate our galaxy.
By completing the Advanced and Elite versions of the PvE Queue missions, the player can earn Iconian Probe Datacores, which are required for space and ground equipment sets.
The Terran Task Force is a joint venture between the Klingon Empire, Romulan Republic, and United Federation of Planets. Using technology originally developed by the Klingon's[sic] secretive House Pegh to combat the Federation, the Task Force seeks to halt the Terran Empire's attempts to conquer territory, and drive them back to the Universe they came from.

The Temporal Defense Initiative will be established in 2769 when most of the significant galactic powers sign the Temporal Accords. Comprised of Temporal Operatives from all signatories across multiple historical periods, the TDI defends the timeline against attempts to alter our common history.

Seeing the Tzenkethi's rampant use of protomatter for destructive purposes, the Lukari Restoration Initiative has agreed to work together to restore affected planets and to prevent the Tzenkethi from performing further atrocities. While not formally part of the Alliance, the Initiative still receives ample support from Klingon, Romulan, and Starfleet interests.

The "Events faction" was added April 11, 2013. It serves as a means to distribute additional rewards for time-limited events via special reputation projects requiring items earned during those time spans.
